Say you mark your disc. When you take your stance you put your foot perpendicular behind the mini, with the mini in the middle of your foot on the outside edge. Just before you putt you stand up on the ball of your foot taking the support from being directly behind the mini to being about 4" to the side and behind. Is this a legal stance? If not what should be done to let the player know? And is there a penalty for it?

You call them.
Then the next time they do it, you call them if they make it, and let it go if they miss.

This is not a legal stance since it changed prior to release of the disc. A stance violation can be called by any group member or an official. If called by a group member (within 3 seconds of throw) it must be subsequently confirmed by at least one other group member. The first violation gets a warning (no penalty) but the throw can not be used. Any subsequent stance violation that is properly called in the round (does not have to be the same type of violation) incurs a one stroke penalty and the throw cannot be used. The disc thrown cannot be retrieved for the re throw (unless it occured on a putt within the ten meter circle). If the illegally thrown disc is retrieved a one stroke penalty is assessed without a warning. *803.03 A,F,G,H

Its great in doubles when your partner shanks a drive. Call a foot fault and get another drive

Also another thing that is done alot is your foot can not touch the mini or the disc (if not using a mini) on your stance!

Right .... I find it best just to keep back at least a couple of inches to to be sure I don't shift forward when shifting my weight (no one has ever called me on it but I know it does). That's not to mention the number of foot faults that occur when there are run ups to a marked lie.
